The Gippsland-bound truck rolled at 1:30am after hitting the Swan Street bridge in Richmond.
The truck was carrying 42 tonnes of hay, which was scattered across the road.
Crews worked for hours to clean up the scene, but parts of Swan Street were expected to remain closed for the morning peak.
Traffic was blocked between Punt Road and Church Street as the truck was towed away.
VicRoads spokeswoman Gail Carland said it would take several hours to clean up the scene.
"We're asking motorists to please use Bridge Road or Alexandra Avenue as alternative routes," she said.
"Detours are in place and we're monitoring traffic on the alternate routes and changing traffic signals to assist with traffic flows."
Yarra Trams said the 70 tram had also been affected and would be diverted via Bridge Road.
Traffic chaos is expected in Melbourne this morning after a truck loaded with 42 tonnes of hay slammed into a bridge and rolled over in Richmond.
Emergency crews were called to Swan Street Bridge, at Punt Road just after 2am after the semi-trailer hit the bridge.
Tow trucks have managed to right the overturned truck but there are still concerns about the hay and diesel fuel that spilled onto the roadway.
The crash is likely to cause traffic headaches for commuters heading into the city from the east and south east, with the busy intersection blocked.

Swan Street is closed between Church Street and Punt Road. There is no word when the road will reopen.
Engineers have inspected the bridge and have deemed it safe. Trains passing over the bridge will operate normally.
The driver of the truck was not injured.
